In the early days of commercial jets, the de Havilland Comet had square windows. After two crashes and thorough investigation it was found that the corners caused catastrophic weaknesses in the fuselage. This was caused by metal fatigue (take a thin piece of steel and bend it repeatedly and eventually it will snap). Circular windows distribute the stress rather than concentrating them on particular corners.
